Oh man, that really sucks. I can imagine all the Pixiv fanart of Rock and friends crying already.
To stay positive, maybe the concept for MML3 really wasn't up to par, and it would only disappoint fans if it was made, though I know it's obvious that I'm trying to be very overly optimistic about this.
The screenshots from the prototype look amazing. And if I ever buy the oh so expensive 3DS, I just gotta somehow get my hands on the prototype.

The game in development was holding true to everything a MML fan would want. Even if Barret was the only playable character in the prototype I still had the MML feel to it.
Even the Dev Team remained faithful to what it needed to be.
But those corporate dumbasses with the money apparently plan to make Capcom tank, crash, and burn.

Inafune was right. The company is most definintely going to go through some reorganization after this because they can't keep going on this road for long.

Instead of sitting around mulling over it, the Legends Station and hopefully readers of Protodude's RMC will partake in the Legends Never Die! Project. The idea is simple, write a letter on one of the templates over at Protodude's Corner, fill it with as much Legends love as you can, perhaps fanart, toys, and such, and pour out your desire for them to release the Prototype and give Megaman Legends 3 a fighting chance. Please also make sure to mail out your letter on the days specified for your time zone so that the letters have a better chance of reaching the same place at the same time. As inspiring as that title is, I have no doubt in my mind that such an effort would yield no results. Every time something gets cancelled, someone makes a petition that will get millions of signatures in some cases. Millions of voices that always go ignored. The evil corporate masters at Capcom have made their decision and they don't care what we have to say.
I'm extremely disappointed about the cancellation but I'm not putting myself through this. With Keiji Inafune gone and no one left to promote Legends at Capcom, I think it's time to accept that it's over.
There will be no continuation to the Megaman Legends series. I hope I'm wrong, but I doubt it.

This sucks.
The only way they can make up this huge mistake is that they re-release the first 2 games (and maybe the spin-off one as well) as HD downloadable titles for the consoles.....but that takes money and they don't want to spend money on a franchise that is second to Mario in the number of games.
Now the only game being developed is not an action game but an MMORPG where the Classic and X "characters" are together at the same time not because of a time traveler's mistake but because of some other bullsh-

Rock Man Online has been confirmed as being indefinitely on hold today, said a representative of Capcom...

After a few days of reflection, I've come to the conclusion that the worst part of this is the fact that we will have to go on from this point knowing that we came so close to finally getting our Motherlode, only to have it taken away.
Let's be honest, how many of us actually thought that there would ever truly be a sequel? Sure, we stuck around here for years, but more out of habit than the hope that we would ever get a sequel. Even with Keiji's annual claim that he wanted to make another one, I doubt anyone actually got excited after the tenth time he said that. It became an empty sentiment, for me at least.
And just when all hope was lost, there it was. MegaMan Legends 3. Despite the fact that it was on a handheld console and that the development process was a little iffy, to me anyway, it was still MegaMan Legends 3! I can't even describe the feeling that surged through me when I first heard the news, and I don't need to because I'm sure all of you felt it too. Suddenly the dream was alive again. It was really happening.
And now it's not. And As I said above, I do not have much faith that it will ever happen now. I just keep thinking that if it had never been announced, thoughts of Legends would have come down to, "It would have been nice if they had made another one." Now, I'll just think bitterly about how they really almost did.
I guess my point is that it just would have been so much easier to go on thinking that there would never be a sequel. Now we'll have to live with the fact that after a decade our wish almost came true. What we had thought we could never have was dangled in front of our eyes and then snatched away.

At this point, I wonder where SD is, whether or not he's heard the news, and how he's taking it.
As for me, I'm always going to be a Legends fan until the bitter end. I won't be a Capcom fan, however.

I can't believe it....
I haven't been on in a few days because of school and stuff, and I come on today to find this...
I can't even express to you how much this has devastated me today.
Not only do we not get the game anymore, it is never going to happen ever again. The fact that we got so close isn't what bothers me, its that if they decide that the game isn't worth developing now, it never will be... I just can't believe that this is how its going to end. After all this time on these boards, after all the talks and ideas, and the total surprise of seeing our dreams finally becoming a reality, its over.
But it's not over for me. I don't care if the game comes out or not, and the previous posts were right, they really don't care at all about petitions and whatnot, that really means nothing to Capcom, and while I hate them for it, I can't say that I blame them for not wanting to continue with a project that isn't going to make any money. However, what I won't put up with is them marketing how awesome they are and how involved the fans are, and then completely destroy everything they tried to do. Ridiculous. But even still, I don't mind that the game isn't coming, but I have to know how it ends.
I seriously cannot sit here thinking that that last frame with Megaman smiling about Roll is the last thing you ever see in the Legends universe. I don't understand how this series is just so completely ignored, while series like X just keep getting shoved down our throats.
I'm gonna try and write to someone about the Legends storyline. I know that it's Capcom's intellectual property, but it's honestly the last thing they could do for us. If they had the game that far advanced, they knew what was going to happen, and I just have to know...
I honestly can't just... you know... right a fan fiction and just make it personal canon... Or maybe we can get them to sign off on something and make it a legit ending... I don't know... I'm just stupid... I never really cared that much for the game aspect of it. I don't even know what it was about this game that made me so obsessed with it... It's just that knowing that I'm never going to see it completed just really hurts me... And I've never really felt that way about anything like this. I honestly waited and hoped this long, and it is not over for me till I get an answer from Gregaman or someone about the storyline. I swear it.

Well the CEO of CyberConnect2 expressed his desire to make the game so there's still hope, but not with Capcom. But then Capcom needs to give them permission and there's no guarantee they'll get it.
They're probably more well known with the .hack games, Tail Conceirto, a few Naruto games, and Solotarobo. They're currently working on Asura's Wrath in conjuction with Capcom, no less.
They've got a pretty good resume with a number of games that are well-known for character depth and story. It's right up that alley along with MML so we're all hoping that it's our best chance for it to still be made.
They're just not as big as Capcom and can't handle more than a couple games at a time.

Well...I guess they are collaborating with Capcom on Asura's Wrath. (Whatever that is.)
But as you said, how likely is it that Capcom will let them take the reigns on one of their flagship franchises? If I were a Capcom executive, I would be thinking about what would happen if I allowed them to make the game and it was a success. The company would really have egg on its face after making idiotic declarations that the game would not make money and the cancellation was the fault of the fans.
